We're still pretty badly damaged, and the Chief must have at least a Repair card or two in his stack. So, I'm going to play:

Chief's "Maintenance Engineer" ability lets him take another action after he repairs a location. Unfortunately, he can't repair one location, then move and repair another place. He can repair a place then activate it on the same turn, though.

True. But he could fix Communications and use it to move those civvies further away, or fix the Hangar Deck so I can launch Helo in a Viper next time around. Armory's OK to leave broken for now, I think. In any case, having 3/6 areas damaged and two Basestars on the board is a poor situation, and repairs are in order.

Hanger Deck is repaired, and Chief calls up to the CIC for more knuckle draggers to help him fix stuff.

What does this mean? If we get over 9 we lose 1 food but don't we need 12 to even pass it?

Yes, sorry, since this is the first one of these I should have clarified. Checks can also have a Partial Pass like this one. If you get the full amount, then yay, nothing happens, but if you only get to 9-11, then you only lose 1 food instead of 1 food and 1 fuel. Basically you couldn't talk diplomatically to them, and they destroyed the food supply but you didn't have to send out the strike force to get the same effect.

Presumably, that if you fail but still get over 9, you don't suffer the full effects of failure.
