I haven’t fully read Tom King’s run yet, but Alfred is currently dead in the main comics, though I believe it was Bane who killed him. Thomas Wayne (Flashpoint universe Batman version) was just partnering with Bane at the time, which is still probably a “Wait, what?” but that’s comics for ya.Wait, what?

Bane was the mastermind, but it was Thomas Wayne who did it IIRC. Basically, Bane was taking over Gotham with Thomas Wayne's help as a henchman. And they gave Batman an ultimatum: leave Gotham or we'll hit you where it hurts the most.
