That latter thought is largely what I’m thinking as well; probably figured Sylvia was on the brink of diverging too much from the Timeline so they’d best get-a-pruning’ really early rather than risking it later.

Do we know if Sylvie even was 'born female'?* We know Loki is Genderfluid and it stands to reason that from time to time in his life he experimented with different forms, especially as a child. Sylvie might not have been pruned for being born female, but for something else entirely during a period where Loki was a girl for awhile.

Granted this just complicates the explanation and it probably isn't the reason the writers have in mind, but I do like it more than it being because of how she was born and it does answer why they waited so damn long if so.

Plus they had ample time to give that answer to us in Season 1 and deliberately chose not to so I'm still kind of skeptical it's the most obvious explanation.

*Full disclosure I do not remember if this was explicitedly confirmed or not in the show itself so my theory could already be DOA
